Hi Denis,
The problem here is not with using a polarized force field but is related to
problems with the naming in your original PDB file. It appears that the pdb
file you have uses non standard naming.
For example in ACE the atom names should be: O, C, CH3, HH31, HH32 and HH33
The same is true with CPRO. If you want to see what the names should be load
up xleap, source the leaprc file and then do:
edit CPRO
and then
select Display->Names
and you will see the standardized atom names. You should edit your pdb file
to match this - be careful with spacing in the file.
If you are new to AMBER which it sounds like you are, I would recommend
taking a look at the tutorials (http://amber.scripps.edu/tutorials/) and
also trying regular force fields like FF99SB before trying polarizable force
fields.
Good luck
Ross

Subject: AMBER: leaprc.ff02polEP.r1into xleap
Hello,
As dac recommended to me.I have used leaprc.ff02polEP.r1. I used the
following command.
$AMBERHOME/exe/xleap -s -f $AMBERHOME/dat/leap/cmd/leaprc.ff02pol.r1
Obtaining:
Welcome to LEaP!
Sourcing: /usr/local/amber9/dat/leap/cmd/leaprc.ff02pol.r1
Log file: ./leap.log
