Just to be sure, when you untarred the compressed amber.tgz from the cd,
where did you put it? The AMBERHOME should point to the location of the
amber9 source tree. In my case I did the following:

> tar -zxf amber9.tgz
> cp -r amber9 /usr/local/

Then I set:
export AMBERHOME=/usr/local/amber9
in my .bashrc

when you change to the $AMBERHOME directory, i.e.
> cd $AMBERHOME
does that put you in the base directory?
