Dear Helios Chen,
      I'm sorry I don't understand what are you going to do completely.If you wanna determine the charge state of a ligand or a specific residue, a good program,MCCE,can do it.
Actually,UHBD and DELPHI also can do it.So,can you be more specific about your question?
