Hi Sally,

I used to have a similar problem during system equilibration: After
NPT the temperature goes through the roof and shake crashes. My
solution was coupling the system closer to the heatbath (tautp) and
scaling it back to normal during the equilibration run (NVE). The
temperature spiked at the start but went back to normal quickly, and
since the protein looked good after the run I decided it to be a
bulk-solvent effekt.
