A FreeBSD "port" of AmberTools-1.2 is now available at
http://www.activesitedynamics.com/mldodson/AmberTools-1.2-port.tar.gz
MD5 (AmberTools-1.2-port.tar.gz) = 0f3d0cda41713a619ebe03851d3fe7a5

>From the README:

This is a FreeBSD "port" of the AmberTools-1.2 software
(http://ambermd.org/). It is not a conformant port as described and
sanctioned by the FreeBSD project.
[elided]

This port (hopefully) handles all the differences between FreeBSD and
other UNIX flavors, particularly Linux, the environment for most the
AmberTools developers. The FBSD libc and libm do not pose problems
(based on regression tests), and the shift from Berkeley make to gmake
(to handle the sleap directory tree) is done automatically.
Dependencies on gmake, ucpp (optionally), libtool, and gfortran are
handled by the regular ports mechanism. The system yacc is
(optionally) used.

The end product of this will be an amber10 directory with a complete
installation of AmberTools. This will be at /usr/local/amber10 if the
AmberTools ports directory is in /usr/local.

Consult the README-AmberTools_port file for more information.

Good luck.
