Carlos,
Is it possible to reproduce the sander output's targetted rmsd results
ever using ptraj? I do not think so. Here is a test case I have done.
I used the following sander input file (the same input file I gave, except
ntr is set to 0):

This input file will first best-fit according to tgtfitmask, and then
calculate the target rmsd according to tgtrmsmask. Here is the first a

As far as I can conclude with these results, the TMD's alignment sceme is
different than ptraj's alignment sceme.
PS: You used 'restraintmask' and 'rmsmask' in your previous email. What
exactly do you mean by 'rmsmask'? Thanks.
