Hi Jitrayut,

The output of sander actually gave out the reason why your calculation
failed

  FATAL: NATOM mismatch in coord and topology files
==

It means you restart files that generated by you or by mm_pbsa.pl do not
match the topology you specified in your mm_pbsa.in . You need to double
check if the topology files and coordinate files(restart files) are
consistent or not. That's why Heike suggests you to generate a PDB file
using your topology file and corresponding restart file.
