Dear junjun;
  I'm also a beginner of AMBER.Some former members in my research group had some experince in using AMBER.I learn much from them.To how to use amber,in my opinion ,a careful look of manual is absolutely necessary and try to understand the theory and run parameters.At the same time,you can do a test run with a short time which can deepen your understanding of those parameters.Also importantly,if I were you, I'll search some relevant articles and take a look at how others do it.You can search the amber mail-list or mail to amber mail-list if you encounter some problems.Nobody can perform well for the first time.With the experience accumulated,I think you can be an expert one day.
