The Insight/Biopolymer module can do that easily.
However, there are very two important caveats

(1) The Insight software has its own idiosyncratic way
    of reading, processing and transforming pdb files.

(2) As Yong Duan said; you have to be pay very close
    attention to the packing issues when you make a
    change of some kind like Ala to Leu.
