        I recently restarted a 2 ns production run of a DNA
        oligo and extended it to 3500 ps. I was wondering if
        there is a straight forward way to combine the
        two trajectory files so that I can do the analysis together.

You can merge them using Carnal (using COORD), and analyse
in the same pass as well. Possibly ptraj will do it too.
