I tested this again with the command:
ulimit -n 1024

ulimit -a shows:

cardon:test_clustering rlburdge$ ulimit -a
core file size (blocks, -c) 0
data seg size (kbytes, -d) 6144
file size (blocks, -f) unlimited
max locked memory (kbytes, -l) unlimited
max memory size (kbytes, -m) unlimited
open files (-n) 1024
pipe size (512 bytes, -p) 1
stack size (kbytes, -s) 8192
cpu time (seconds, -t) unlimited
max user processes (-u) 1000
virtual memory (kbytes, -v) unlimited

I still get the same Bus Error on multiple data sets. I'm fairly confident
this is not a ulimit issue and is some other problem with clustering in
ptraj.

Any other ideas?
