I don't think this is a limitation in amber (hopefully somebody will correct
me if I am wrong) I think it is probably operating system or compiler
specific. I have come across similar problems with VMD on Fedora Core 2
machines.

What system and compilers are you running?

Can you get around it by creating a link to the directory.

E.g. link something like /home/username/work to the very long directory name
and then run sander from within the /home/username/work directory?
