Subject: charges for peptides

I have a question regarding how charges are generated for proteins.
I understand when charges for peptides are first calculated they are
capped acetyl and N-methyl
groups. Then, shouldn't acetyl and N-methyl groups be added to the C and
N-terminus of proteins?
