Subject: DNA strand flying

I ran a 5ns dynamic with periodic condition on a solvated DNA (10bp).
During my simulation one strand goes to a mirror box and goes back.
I think it is not so bad because of the periodic condition.
But, when i try to do the trajectory with ptraj, i can not force the
strand to stay in the major box.
I've downloaded the latest version of ptraj, but i always have the same
problem.
Can someone help me ?
